I think that's a silver paint available in the US. I put mine in clean and dry.

Hi Greg, clean and dry is the way to go and check the liner is not below the gasket face when finished,

Barrel has been skimmed and needed 14thou/ 0.35mm removed from the base to make it flat. Question is do I need to do anything to compensate for this?

You could check piston to head clearance with plastigauge or just fir an extra base gasket.

Thanks Graham,
I was thinking along similar lines and I am tempted to try and make a thicker base gasket as I have in any case to modify the standard ones to fit the 350cc liners.

Bike is back together and the home made thicker base gasket with the skimmed barrel base is not giving any obvious problems but the bike still has oil leak(s).
I think the worst is coming from the RHS and think either the main output shaft or the clutch pushrod seals. Not totally sure as no obvious visible damage and leak seems less evident at idle.
Both seals are new but I did use equivalent sized seals rather than model specific items.
Question is whether it is realistic to replace these seals without splitting the cases again?

It can be done but will be more satisfactory if the cases are split.
Can you tell whether the leak is coming from the shaft or the case?
Clean everything off and thoroughly dry it. Then dust some talc over the area and watch what happens when you run the engine.
You may have shaft or case damage so you just need to find out which.
